The town or village name does not tell you where your pousada is. Compare what staying at that property would be like.
Compare the same dates, group and activities. For the same journey, multiply the paid seats by the shared service's per-person price. Compare that with the total price of a private vehicle that fits your group and luggage, with the same inclusions. Add only what is not already included.
Count the time available for what you want to do, as well as the nights. No number of nights makes every combination worthwhile on its own.

Santo Amaro or Barreirinhas?
Start with Santo Amaro when lagoon circuits are the priority; with Barreirinhas when you want to combine excursions with more services in town.
Santo Amaro sits beside the western side of the park, which helps shape a stay around the circuits there. Barreirinhas combines lagoon outings with a town base. Either can support a lagoon-focused trip; the deciding factor is how you value the excursion plan and time in town.
What could change the answer
Your pousada. A hotel outside central Barreirinhas may require extra journeys for the activities that made you choose it. Santo Amaro also has accommodation, restaurants and river experiences; do not rule it out assuming there is nothing beyond lagoon outings.
Barreirinhas or Atins?
Choose Barreirinhas if you want to use the town as an excursion base. Choose Atins if staying on the coast is part of what you want to experience.
An excursion around the river mouth and a stay in Atins offer different experiences. Staying there makes sense if you want beach time between activities and time in the village. If you only want to see the landscape, consider an excursion before adding another place to stay.
What could change the answer
How much time remains in Atins between arrival and departure. If there is little time in the village, check whether the stay still delivers what drew you there. Kitesurfing is one possible reason to stay, not a requirement.
Santo Amaro or Atins?
Choose Santo Amaro if the circuits from there are the centre of your itinerary. Choose Atins if you want to split your time between excursions and life by the beach.
This is not a choice between having lagoons or having none. What matters is how you want to spend the rest of your stay. Think about time with no excursion booked: would you rather be on the coast or leave more room for your chosen plans in Santo Amaro?

If the beach is a nice extra rather than something you plan to spend time enjoying, compare the arrival journey, accommodation location and excursions before adding another connection.
One base or two
Stay in one base or split your stay?
Start with one base. Add another when you can say what you will do there that does not already fit well into your plan, and when the move leaves time to enjoy that difference.

- Both stays can include lagoons. If the bookings only repeat that priority, weigh the gain against the time spent moving.

Barreirinhas + Atins
From the town to a coastal stay.

- Add time staying on the coast to the days organised from Barreirinhas.

- The connection becomes a change of accommodation, with luggage, travel and arrival at another pousada.
If a Preguiças excursion is already in your plan, check whether a tour with an onward transfer can replace separate journeys. Confirm luggage and arrival at your pousada; not every excursion does this.
Santo Amaro + Atins
Lagoon plans and a coastal stay.

- Combine your chosen plans in Santo Amaro with time on the coast in Atins.
- The trade-off
- Plan the move as a journey in its own right. Trekking across the park is a different kind of trip.
It makes sense when you want both experiences and the move still leaves time to enjoy each stay.

What would change the plan?
Three hypothetical situations, with no assumed schedules or bookings.
Limited time. Lagoons first.
You have already chosen the excursions you most want to take. If changing pousadas takes the time set aside for one of them and adds no other experience you want, stay in one base.
A river outing. Days by the beach.
You want to explore the Preguiças and spend days in Atins. Compare a tour with an onward transfer against booking the tour and transport separately. The choice changes if the service does not carry luggage or end where you need it to.
Lower room rate. Farther-out pousada.
You have found two places to stay in the same base and plan to go out for dinner. Compare accommodation and expected local transport costs, without counting anything already included twice.
Before choosing a pousada
Three questions that change the plan.
How will I get all the way to my accommodation?
Check the drop-off point, final leg, luggage transport and what is included in both directions. If you plan to visit restaurants or the beach independently, also check your pousada's position in relation to those places.
What changes on my dates?
Ask about conditions on the circuits you want to explore during your travel dates. The landscape has temporary and permanent lagoons and changes with rainfall and moving dunes; a photo or calendar month does not guarantee a lagoon's condition. To assess the effort involved, explain what you need and ask about the specific excursion: walking on sand, climbing dunes, steps and boarding. The base alone cannot answer that question.
Am I comparing the cost of the whole stay?
Work out the group total: accommodation + arrival and departure + excursions + local transport + meals and items not included. Use the same dates, room occupancy and activities. A room rate alone cannot tell you which base will cost less.
